Maybe it is because your VSWT Meter is basically a 50 Ohm bridge/detector 
whose reading is only accurate when in line with a 50 Ohm load.  When using 
a tuner to match an antenna to the transceiver the tuner will transform the 
impedance seen by the transceiver to appear as a 50 Ohm load, but bear in 
mind, that the impedance the tuner sees is still whatever the mismatched 
antenna presents.
